OK I've built a nice little wooden winter enclosure for the goats. I have 4 pygmies and the shed is about 8x8. it has a plywood floor. My question is what is the best method to control the odors? We have hay spread on the deck which we change frequently but this doesn't seem to be the best way....

The plywood floor doesn't help your cause. It will soak up the urine and smell. Hopefully it is treated, or it will not last very long.
Have you tried lime?
Good luck.

The floor will likely always be a problem for you. I use dirt floors now for all my animals and mix lime into the top few inches of soil each time after cleaning out the stalls. Keeps the odors down pretty good.
Is it to late to retrofit the shelter with a dirt floor?

I too, would suggest getting rid of the wooden floor. Once it soaks up odors, you won't be able to get rid of them.

If possible, I would use straw as bedding instead of hay, straw is more absorbant. Keep a thick layer of straw, and change it as often as you possible can. Putting lime on the floor underneath the hay will help.

Well for a coupla reasons the wood floor is there to stay. I'm thinking I could lay down a sheet of linoleum .....

Saw dust traps odors pretty well but the again the wood floor soaks up the urine and will eventually it will rot
